Ok, here goes.
Question: How do I get my upper receiver, barrel and sights all lined up so that I can actually use the windage adjustment on an A2 style upper.
Assembled an A2 type upper, FN A2 barrel and various other parts for a complete upper. Needs worked in but works. Trouble is that to get it sighted in I have to crank in more than 3/4 of the available right windage!
Went up to Camp Perry and talked to the USAMU armorers and their answer was to beat it with a chunk of babbit till it was lined up or something broke, then rebuuild it. That is fine when working out of Uncle Sugar's parts bins, but stinks from the civilian side!

Sounds like your FSB pin holes are drill off center, I had that problem with a M4ish barrel I bought at a gunshow.I ended up taking it to a smith and having the barrel recut.
Maybe Tweak knows a better fix, he is the Trouble shooting Guru ;D

AMU said that? too cool. I don't use a babbit bar, just a rawhide mallet. 99 times out of 100 the problem is that the barreel is rotated in the upper. there is a little bit of slop between the alignment pin on the barrel and the alignment pin slot in the upper. when the barrel nut is tightened the barrel can rotate until the pin hits the ege of the slot.
you can loosen the nut and retighten it while boresighting per the .mil manual or take your rifle and rawhide mallet out to the range and play whack a mole.
don't chuck the upper in a vise to adjust the FSB. I rest the carry handle on my none to unsubstantial thigh and smack the side of the FSB. be sure the strike the FSB below the ears and above the barrel, if not, you risk damaging the ears or failing to move the FSB with the blow.

They (AMU) didn't just say it, they did it (after getting my permission)!
Laid the barrel on a babbit block, held the upper to the table via pushing on the carry handle and wacked the front sight base in the manner you indicated (getting length out from the barrel for leverage without hitting the ear on the FSB).
I don't think they wacked it enough to move it at all.

hmm, you may want to pull the barrel and check the fit between the pin and the slot.
